So, Link goes on his own quest because he knows everything they did the first time was a waste of effort. He also knows that the true threat isn't just Calamity, but Ganondorf underneath. But he retains all the knowledge of what happens, and he knows that his Champion friends will perish if things stay the same. Maybe current Link doesn't actually time travel, maybe he rewinds time altogether (MM) to before he was put in the Shrine of Resurrection 100 years ago. However, like in OoT, there's only 1 Link. He goes back 100 years to when the Champions were still alive (another gripe fans had in BotW, we were supposed to care about people who we knew were already dead).
